Abstract

Modern humans arrived in Europe ~45,000 years ago, but little is known about their genetic composition before the start of farming ~8,500 years ago. Here we analyse genome-wide data from 51 Eurasians from ~45,000–7,000 years ago. Over this time, the proportion of Neanderthal DNA decreased from 3–6% to around 2%, consistent with natural selection against Neanderthal variants in modern humans. Whereas there is no evidence of the earliest modern humans in Europe contributing to the genetic composition of present-day Europeans, all individuals between ~37,000 and ~14,000 years ago descended from a single founder population which forms part of the ancestry of present-day Europeans. An ~35,000-year-old individual from northwest Europe represents an early branch of this founder population which was then displaced across a broad region, before reappearing in southwest Europe at the height of the last Ice Age ~19,000 years ago. During the major warming period after ~14,000 years ago, a genetic component related to present-day Near Easterners became widespread in Europe. These results document how population turnover and migration have been recurring themes of European prehistory.

Villabruna (Sovramonte – Belluno, Italy)
The burial of Riparo Villabruna was discovered in 1988 by A. Broglio in the small
rockshelter named Riparo Villabruna A in the Veneto Dolomites. It contains a partial
skeleton with lower limbs severed at the distal femoral shafts associated with burial goods of
the Epigravettian culture50. The date quoted here comes from the skull51, whereas the genetic
analysis is of a left femur. This individual bears the earlier known example of treatment of
dental caries52.
• Villabruna at 14,180-13,780 cal BP (KIA-27004: 12,140±7014C)51
(direct date, using collagen ultrafiltration)
...
We were surprised to assign Villabruna to R1b1 (Table S4.2). When we restrict to
damaged sequences, we still assign it to R1b.
...
There are several possible explanations for these findings. One is gene flow between
relatives of Near Easterners and pre-Neolithic Europeans after ~14,000 years ago, beginning
with the Villabruna Cluster
. A second is population substructure in Europe. In this scenario,
after post-glacial re-peopling of Europe, the balance of ancestry could have shifted toward
populations that were more closely related to Near Easterners. In either case, however, major
population turnovers must have occurred.
...
These patterns are evident in Figure
4b and Extended Data Figure 3, which show that a subset of Villabruna Cluster samples
including Mesolithic Europeans show a significant affinity to East Asians
. This pattern does
not go hand-in-hand with the affinity to the Near East that is present in all Villabruna Cluster
samples, and thus the two signals must therefore reflect at least two distinct historical events

R1b1 (R-P25/L278)
R1b1*, like R1b* is rare. However, the skeletons of two males from both a Mesolithic pre-Yamna Samara culture burial dated to around 5650-5555 BC north of the Caspian Sea and an early Neolithic Cardial culture burial dated to around 5178-5066 BCE at the Els Trocs site, Aragon, in the Pyrenees, Spain were found to contain R1b1*.[24] As mentioned above, examples are described in older articles, for example two in a sample from Turkey,[3] but most cases, especially in Africa, are now thought to be mostly in the more recently discovered sub-clade R-V88 (see below). Most or all examples of R1b therefore fall into subclades R1b1c (R-V88) or R1b1a (R-P297). Cruciani et al. in the large 2010 study found 3 cases amongst 1173 Italians, 1 out of 328 West Asians and 1 out of 156 East Asians.[23] Varzari found 3 cases in the Ukraine, in a study of 322 people from the Dniester-Carpathian Mountains region, who were P25 positive, but M269 negative.[25] Cases from older studies are mainly from Africa, the Middle East or Mediterranean, and are discussed below as probable cases of R1b1c (R-V88).

Table S13.4 shows that Han shares more alleles with a subset of Villabruna Cluster samples
(Bichon, Loschbour, La Brana1, Hungarian.KO1) than it does with another subset of
Villabruna Cluster samples (including Villabruna itself) as well as non-Villabruna Cluster
Europeans. The variability in the Villabruna Cluster in their degree of allele sharing with East
Asians documents another complexity of the history of the Villabruna Cluster (Figure 4b)
...
Table S13.4. D(X, Y; Han, Mbuti) for all sites. Han Chinese share more alleles with a subset
of Villabruna Cluster samples (Bichon, Loschbour, LaBrana1, and Hungarian.K01) than they
do with early European hunter-gatherers
...
Summary
We have documented complexity in the ancestry of Villabruna Cluster samples, with
variability in the degree of allele sharing with ElMiron/GoyetQ116-1, and independently with
East Asians. We are confident that at least three sources of ancestry contribute to Villabruna
Cluster samples, but at present we do not have a good model for the mixture.

Using 51 samples, the team was able to build up a far more extensive view of the changes over time. Findings, published in Nature, showed there were two major population changes in Europe between 45,000 and 7,000 years ago. The upheavals reveal how the Ice Age impacted the migration of populations and modern Europeans came from one founding population that lived in north west Europe roughly 35,000 years ago.

This founding group was displaced, however. It was found to have been living in south west Europe 19,000 years ago. As the ice started retreating, this same group spread northwards and repopulated Europe.

Another massive upheaval took place 14,000 years ago, when populations from the south east, including Turkey and Greece, spread into Europe. Their arrival introduced a new genetic component into modern Europeans. "These results document how population turnover and migration have been recurring themes of European pre-history," the study said.

Reich added: "What we see is a population history that is no less complicated than that in the last 7,000 years, with multiple episodes of population replacement and immigration on a vast and dramatic scale, at a time when the climate was changing dramatically."
