New genetic evidence of affinities and discontinuities between bronze age Siberian populations

 Abstract

Objectives

This work focuses on the populations of South Siberia during the Eneolithic and Bronze Age and specifically on the contribution of uniparental lineage and phenotypical data to the question of the genetic affinities and discontinuities between western and eastern populations.

Materials and Methods

We performed molecular analyses on the remains of 28 ancient humans (10 Afanasievo (3600–2500 BC) and 18 Okunevo (2500–1800 BC) individuals). For each sample, two uniparentally inherited systems (mitochondrial DNA and Y‐chromosome DNA) were studied, in order to trace back maternal and paternal lineages. Phenotype‐informative SNPs (Single Nucleotide Polymorphisms) were also analyzed, along with autosomal STRs (Short Tandem Repeats).

Results

Most of the Afanasievo men submitted to analysis belonged to a single sub‐haplogroup, R1b1a1a, which reveals the predominance of this haplogroup in these early Bronze Age populations. Conversely, Okunevo individuals carried more diverse paternal lineages that mostly belonged to Asian/Siberian haplogroups. These differences are also apparent, although less strongly, in mitochondrial lineage composition and phenotype marker variant frequencies.

Discussion

This study provides new elements that contribute to our understanding of the genetic interactions between populations in Eneolithic and Bronze Age southern Siberia. Our results support the hypothesis of a genetic link between Afanasievo and Yamnaya (in western Eurasia), as suggested by previous studies of other markers. However, we found no Y‐chromosome lineage evidence of a possible Afanasievo migration to the Tarim Basin. Moreover, the presence of Y‐haplogroup Q in Okunevo individuals links them to Native American populations, as was suggested by whole‐genome sequencing.

From historical and archaeological records it is posited that the European medieval household was a combination of close relatives and recruits. However, such kinship structure has not yet been directly tested at a genomic level on medieval burials. The early 7th century A.D. burial at Niederstotzingen, discovered in 1962, is the most complete and richest example of Alemannic funerary practice in Germany. Excavations found thirteen closely associated individuals that were buried with an array of inscribed bridal gear, jewellery, armour and swords. These artefacts support that the individuals had contact to outside regions in France, Northern Italy and Byzantium. This study analysed genome wide data recovered from the remains, in tandem with the archaeological context, to reconstruct kinship and the extent of outside contact. All individuals had sufficient DNA preservation to genetically sex them as male and identify nine unique mitochondrial haplotypes and two distinct Y-chromosome lineages. Applying in-solution capture; genome-wide analyses were performed on eight individuals to estimate genetic affiliation to modern West Eurasians and genetic kinship at the burial. It was observed that five individuals were direct relatives to either first or second degree. Three other individuals were not detectably related, two of which showed genomic affinity to Southern Europeans. The genetic make-up of the individuals shares no observable pattern with their orientation in the burial or the cultural association of their grave goods, with the five related individuals having grave goods associated to four diverse cultural origins. This not only supports that kinship and fellowship were held in equal regard, but that diverse cultural appropriation was practiced among closely related individuals.

Title of Presentation: Ancient Genomic Evidence for the Deep Ancestry of Northeast Asia
Abstract: We generated genome-wide data from 27 ancient human samples from the Amur
River Basin in the Russian Far East and the Houtaomuga cemetery in northeast China dating
to around 9,000 BCE to 1,000 CE. The Mesolithic Houtaomuga and Neolithic Boisman
culture provides an unmixed surrogate for an ancient Northeast Asian lineage as does the
sample from the Iron Age Yankovsky culture and some present-day Tungusic-speaking
populations, and the paternal Y chromosome of Boisman samples belongs to C2b-F1396,
which is the predominant lineage in present-day Mongolic, Tungusic, and some Turkic
speaking populations, documenting a continuous presence of this type of ancestry in
Northeast Asia stretching back at least 11,000 years. Some present-day Tungusic-speaking
populations in China are genetically similar to Han Chinese with a proportionate ancestry
relationship ranging from 13% to 50%, which occurred at least by the Early Medieval period
and argues the Han expansion left a significant genetic signature in Northeast Asia.

Title of Presentation: Genetic Footprint of the Introduction of Rice Farming into the Korean Peninsula and Japanese Archipelago

Abstract:
The appearance of the Yayoi culture in 2,300 yBP or earlier, likely from the Korean peninsula, coincides with the introduction of paddy field rice farming and metallurgy to the Japanese archipelago. A replacement of the preceding Jomon people by Yayoi provides a clear case of farming-associated demic diffusion, contributing to about 80% of the ancestry in contemporary Japanese. However, the genetic origins of Jomon and Yayoi people have not been thoroughly studied using genome-scale data.
For the genomic analysis, we collected prehistoric human remains from Korea and Japan. We are currently processing Neolithic samples from the southern shore of Korea and from Miyakojima in southern Japan, predating the Yayoi culture. By generating genome-wide data, we expect to understand the nature of prehistoric Korean and Japanese gene pools. This will provide a baseline to detect temporal changes and the spatial substructure in their gene pools.

Title  of  Presentation:Population Migration and Dairy Pastoralism on the Bronze Age Mongolian Steppe

Abstract:
The  steppe belt that extends across Eurasia was the primary corridor of Late Neolithic and Bronze Age migrations that reshaped the genetics of Europe and Asia and dispersed the Indo-European language family. Beginning in the Late Neolithic, a new and highly mobile pastoralist society formed on the Western Steppe. These steppe herders expanded both westwards, contributing to the Corded Ware culture of Eastern and Central Europe, and eastwards, contributing to the mobile pastoralist Afanasevo, Sintashta, and Andronovo cultures. The eastern extent of this Western steppe herder expansion is not well defined. Here we investigate genome-wide ancestry data obtained from 20 Late Bronze Age khirigsuur burials from Khovsgol, Mongolia and further investigate evidence for dairy pastoralism by LC-MS/MS analysis of dental calculus. Overall, we observe limited Western Steppe gene flow into Late Bronze Age Mongolia, but a robust adoption of Western domesticates and ruminant dairying.

In 2013, an ancient human skeleton (NAT002) of the prehistoric Okhotsk culture was excavated from Hamanaka 2 site, Rebun Island, northern Japan. Radiocarbon age of NAT002 was 1060-1155 (68.2%) calAD. Some bones of this individual were affected by severe hyperostosis, suggesting SAPHO syndrome. To investigate the genetic features of the Okhotsk people, we extracted DNA from 3rd molars of NAT002 and performed whole genome sequencing. As a result of sequencing for 18 NGS libraries, the sequence data with 35-fold coverage was obtained. The typical deamination pattern and sufficiently low contamination rate were observed, ensuring the DNA authenticity. The mtDNA haplotype of NAT002 was assigned to haplogroup G1b, which is commonly observed among the modern North Asian populations. Results of outgroup f3 test, PCA, and ADMIXTURE analysis indicated that NAT002 was genetically close to the modern Nivkh and Ulch, who are living around the northern Sakhalin and the Lower Amur Basin. In addition, TREEMIX analysis indicated gene flow from the Ainu to NAT002. These findings suggest the past human migration from the Lower Amur region to the northern part of the Japanese archipelago and the admixture between the Okhotsk and Ainu lineages, corresponding to the archaeological evidences. HLA typing indicated that NAT002 possessed HLA-B40 allele, which has been reported as one of the risk factors of ankylosing spondylitis, reactive arthritis, and undifferentiated spondyloarthritis. These diseases are classified into seronegative arthritis as well as SAPHO syndrome. Therefore, HLA type of NAT002 might be one of the cause of the hyperostosis.

The Irish Neolithic (circa 3,800-2,500) marks the emergence of complex civilization on the island, alongside the establishment of continued contacts with other Atlantic regions, which intensify in the succeeding Copper and Bronze Ages. In addition to these cultural upheavals, the Neolithic period has been demonstrated to both begin and end with mass migration into the island, potentially from multiple external sources. However, the variable interplay between geography and culture in the catalyzation of these population movements has remained an open question. Indeed, the archaeological record would suggest regional heterogeneity in the uptake of British and continental traditions at both transition points.

Here, the potential social and cultural implications of such events are explored through the prism of ancient genomics. Imputed diploid genotypes for over 50 individuals sampled from the Mesolithic to Bronze Age periods, encompassing a diversity of megalithic structures, are presented and dissected through the use of haplotypic-sharing methods, as well as estimations of kinship and inbreeding. Combined with Y chromosome analysis these provide the first evidence of genetic structure on the island during specific prehistoric time intervals, which can be interpreted along both geographical and cultural lines. Furthermore, candidate refugiums that may recurrently act as reservoirs for older traditions and genetic ancestries are identified, as well as hub regions, which appear more susceptible to demographic disturbances on the continent, highlighting the immovable constraints of geography on both cultural and genomic evolution.

Корреспондент «Чердака» посетил единственную в России палеогенетическую лабораторию в Новосибирском академгородке и поговорил с заведующим межинститутским сектором молекулярной палеогенетики Института цитологии и генетики и Института археологии и этнографии СО РАН Александром Пилипенко.

Что-то я не думаю что они опубликовали так много образцов.

В журнале Nature опубликована статья с участием армянских авторов

В журнале Nature вышла в свет статья, соавторами которой являются доктор биологических наук, заведующий лабораторией этногеномики Института молекулярной биологии НАН РА, профессор кафедры биоинженерии, биоинформатики и молекулярной биологии РАУ, руководитель темы “Генетическое разнообразие, популяционная структура и демографическая история этнически однородной популяции” Левон Михайлович Епископосян и кандидат биологических наук Заруи Ашотовна Хачатрян.

На основании постановления Ученого совета РАУ №  94 от 25 мая 2018г. “О стимуляции публикационной активности сотрудников РАУ” за публикацию статьи “137 ancient human genomes from across the Eurasian steppes” в журнале Nature авторам будет присуждено вознаграждение в размере 1 000 000 драмов от Российско-Армянского университета.

По словам профессора Левона Епископосяна, в настоящее время сотрудники его лаборатории в сотрудничестве с зарубежными коллегами завершают работу над рукописями двух статей, которые также будут представлены для публикации в международных журналах с высоким импакт-фактором.

«Сразу три захоронения времен Кобанской эпохи обнаружены в селе Бачи-Юрт Чеченской Республики. Судя по украшениям, в них захоронены мужские и женские останки, сообщает официальный сайт руководства региона.

Рабочие наткнулись на историческое захоронение случайно, при строительстве федеральной трассы. В могильниках нашли древнее оружие – стрелы, наконечники, ножевидные пластины, украшения, подвески. Ученые определили примерный возраст находки. Захоронения датированы 13-14 веками до нашей эры»
