Какие, близкие к настоящему времени, возраста снипов различных гаплогрупп, на данный момент известны?
Какие снипы (предположительно) находятся на границе Н.Э. и еще ближе к настоящему времени?  ::)

Могу лишь сказать касательно гаплогруппы E1b1b1, если интересно.
На границе нашей эры находятся еврейские кластеры E1b1b1. Внутри них присутствуют сразу несколько локализованных снипов.
Ещё ближе к нам (9-10 века) стоят некоторые шотландские кланы (Колхауны, Эттенборо, Фергюсоны и др.)

Я понимаю всю приблизительность, но ведь расчеты ведутся, и мне интересны ветки с возрастом +- хоть 500 лет  ::) главное ближе к Н.Э. и далее.

Можно полюбопытствовать, каким образом определяются возраста снипов и их расположение по временной шкале (время появления) относительно друг друга?

Если с стр маркерами более менее понятно, исходя из статистики появления мутаций и то лишь на относительно близких дистанциях, то как быть со снипами?

Как считать на практике? Не все полиморфизмы выявлены, есть неопределенности, дефекты прочтения...
Я даже не очень представляю точность подобных расчетов.
Тем более считали они по образцам с гораздо меньшим покрытием, чем считаем теперь мы.

Poznik et al. d find an average mutation rate of 0,82x10-9/bp-1/year-1 (0,72-0,92 10-9 range ). for 9,99M this gives about 1 mutation every 122 years.

If we compare the tree in the paper of Poznik and al-2013 by taking the bifurcation of Y-haplogroups of F, G, H, IJ K (with Mt hgs M, N) in the warm Odderade phase of the 'Out Of Arabia' population of South Asia as far as Sunda (West Indonesia) and South China 86-74,000 years ago, I obtain an average mutation rate of about 1 mutation every 180years. Therefore average mutation rate of 0,55x10-9/bp-1/year-1 very close to 0,53x10-9/bp-1/year-1 from Francalacci et al-2013

If I am dating by 1 mutation every 180 years, I obtain

- Separation of A1 and BT : about 212,000 years ago (near the birth of Mts L1 and L2'3'4'5'6)

- Separation of B and CT : about 155,000 years ago (near the birth of Mts L2 and L3'4'6) . This would precede an "Out Of Africa of 130-125,000 years, while no CT sub-branches (except E branch are greatly found in African and it seems E was born in Arabia. But maybe, CT was born in North-East Africa in the beginning of the Nubian Culture before 130,000BP, a lineage migrated to Arabia/Near East about 130,000BP and the other remaining lineages disappeared in Africa, maybe with the comeback of E into Africa after 115,000BP. I remind a lot of archeological traces of the Nubian Culture were found in Arabia from about 110-100,000 years and moderbskulls found in Near East from 115,000-90,000 (things a lot of geneticiens refused to consider, preferring the lower and politically more correct date of 70-55,000BP (and this ancient date only because there were forced by the datation of the arrival date of modern humans in Sahul (Australia and New Guinea) more than 50,000 years by Australian scientific), but they have continued refusing an arrival into America before LGM against the more evident archeological and linguistic clues).

- Separation of B2a and B2b : about 105,000 years ago .

- Separation of DE and FT : about 115,000 years ago (near the birth of Mts L3 and L4) .

- Separation of E1b1a and E1b1b: about 75-70,000 years ago .

- Separation of F, G, H, IJ and K : about 88-80,000 years ago (near the birth of Mts M and N) .

- Separation of K, LT, MP, NO : about 82-75,000 years ago (near the birth of Mt R) .

- Separation of N and O : about 75-70,000 years ago . A the beginning (very contrasting between 75 ,00BP and 68,000BP) of the first pleniglacial phase

- Separation of P and Q : about 59-55,000 years ago . After the end of the first pleniglacial phase (59,000BP)

- Separation of Q-L54 and Q-M3 : about 40-35,000 years ago, maybe a little later (35-30,000) as the tree length is shorter. As Q-M3 was probably born in America, the arrival of the haplogroup Q-L54 (with Mt hg C1,D1 and X2, Mt hg A and B arrived later) into America should be dated of the warmer Arcy oscillation (34-33000BP) in the same time R1b and Gravettian Culture entered into Europe from Russia. It is possible the first arrival of the Modern Human (Australoid type) was sooner about 55,000BP with Mt-hg C3* and Mt-hg D1 (it remains to analyse the rare South American C3* to know their separation date with the Asian and North American C3), I don't dare to imagine before the first pleniglacial about 77-70,000BP in the time of the Toda Volcano explosion (73,000BP) .

И пришел к выводу, что на дистанциях в тысячи лет можно оперировать сколько угодными цифрами, все равно ни кто не проверит  :)

Скорости рассчитываемые, по нынешним STR  локусам нужно считать индивидуально для каждой ветви, основываясь лишь на полном секвенсе и привязывая их к бумажной родословной.
Когда будет найден более менее точно просчитанный общий SNP на уровне где "замолкают архивы" соответствующий скажем 1500 г для случайно протестированных людей с одной общей ветви , можно будет начать копать курганы (наивная мысль) и привязывать "недокументированные снипы" из ДДНК к методам радиоуглеродного анализа и прочей дендрохронологии, попутно сверяясь с возможно имеющимися историческими хрониками.
Процесс растянутый на столетия..........
А  когда там шимпанзе отделилась от ЛУКИ скажем 1 000 000 лет назад или 735 000 лет назад, не столь и важно  :)

Скорость однонуклеотидных мутаций для Y-хромосомы, используемая для расчетов TMRCA, имеет большой разброс. Причина - мало экспериментальных данных для понимания, какую все же скорость использовать. Условно можно выделить три источника численных показателей.

1. Прямые измерения в Y-хромосоме. Обычно ссылаются на статью Xue et al. (2009), в которой было получено 3 х 10^-8 на нуклеотидное основание на поколение, или 10^-9 на н.о. в год. Все бы хорошо, но статистика маловата - скорость вычислена всего по 4 мутациям.

2. По отцовским мутациям в аутосомных хромосомах. Для возраста отца 30 лет 80 % всех мутаций в аутосомах - от отца, и только 20 % - от матери.
Исходя из нейтральности мутаций, из средней скорости мутаций для аутосом 1.2 х 10^-8 на н.о. на поколение (Kong et al., 2012) авторы статей получают значительно меньшую скорость: Mendez et al. (2013) - 0.617 x 10^-9 в год; Scozzari et al. (2014) - 0.64 x 10^-9 в год.

3. Калибровки по внешним (в основном археологическим) данным. Poznik et al. (2013) - 0.82 x 10^-9 в год, Francalacci et al. (2013) - 0.53 x 10^-9 в год.

Как видим, разброс большой. Аргументированная критика более низких скоростей дана в статье Мелиссы Сэйрес

Возможно, есть еще одно обстоятельство, побуждающее ученых снижать скорость от 10^-9 в год до 0.5-0.6 х 10^-9 в год: не стыкуются их же расчеты возраста более молодых субкладов с использованием печально известной "популяционной" скорости для Y-STR локусов 6.9 х 10^-4 (вместо "генеалогической" скорости 2-3 х 10^-3).

Попытка сопоставить между собой возрасты, рассчитанные по Y-SNP и Y-STR, предпринята  Wim Penninx (файл A comparison on the timeestimates using STR versus SNP.pdf есть в фэйсбуке). Для данных Full Genomes (область Y-хромосомы в среднем 14 Mbp) автор берет 90 лет на одну SNP мутацию. Он ссылается на расчет Роя Кинга (Roy King, http://eng.molgen.org/viewtopic.php?f=71&t=1280 ). В свою очередь, Рой Кинг использовал округленную скорость мутаций 0.8 х 10^(-9) в год из статьи Poznik et al. (2013). Сравнение расчетов по SNP и STR по 10 генеалогиям разного возраста  Wim Penninx приводит в таблице 1. Возраст по снипам систематически выше возраста по СТРам.

Мне представляется, что возраст, рассчитанный по снипам, несколько завышен. Причина - заниженная скорость SNP мутаций. Если применить скорость, которую я считаю более правильной, а именно 10^(-9) в год на н.о., то коэффициент пересчета снизится до

1/ [10^(-9) x 14 Mb] = 71 год на один снип для данных Full Genomes.

В этом случае возрасты, рассчитанные по снипам и СТРам, будут лучше согласовываться друг с другом. За исключением старых генеалогий с возрастом более 10 тыс.лет, для которых методы расчета по СТРам уже плохо работают.

Time frame?

Finally we seem to be entering the age of full Y chromosome sequencing and a more serious molecular clock based on it. As I have explained on other occasions (for example), the human Y chromosome is large enough to experience mutations almost every single generation, what should provide a decent molecular clock, unlike the very rough approximations used in the past.

However the issue of correct calibration remains open. As you surely know the academy is slow to incorporate the most recent evidence, especially from fields distinct to their specialty. Hence I do not expect them to calibrate based on the obvious fact that age(CF) or at least age(F)=100,000 years. They are probably still stuck in old concepts of a "recent" out-of-Africa migration c. 60 or at most 80 Ka ago, as well as the usual Pan-Homo spilt under-estimates

I must reckon in any case that I had not enough time to study this matter in depth yet, so the previous observation is rather my idea of what to expect.

In any case in this study the authors resorted to full Y chromosome to calculate their age estimates and I applaud them for doing so. As apparent in fig. 5, all R1 derived sequences have approximately the same number of accumulated SNPs, what in principle allows for a perfected molecular clock, assuming it is well calibrated.

Their estimate is as follows:
A consensus has not yet been reached on the rate at which Y-chromosome SNPs accumulate within this 9.99Mb sequence. Recent estimates include one SNP per: ~100 years,⁵⁸ 122 years,⁴ 151 years⁵ (deep sequencing reanalysis rate), and 162 years.⁵⁹ Using a rate of one SNP per 122 years, and based on an average branch length of 206 SNPs from the common ancestor of the 13 sequences, we estimate the bifurcation of R1 into R1a and R1b to have occurred ~25,100 ago (95% CI: 21,300–29,000). Using the 8 R1a lineages, with an average length of 48 SNPs accumulated since the common ancestor, we estimate the splintering of R1a-M417 to have occurred rather recently, B5800 years ago (95% CI: 4800–6800). The slowest mutation rate estimate would inflate these time estimates by one third, and the fastest would deflate them by 17%.
The references correspond to (4) Poznick 2013, (5) Francalacci 2013, (58) Xue 2009 and (59) Méndez 2013. This last is the Anzick study, of which at the very least we can say that they had a real calibration point in the ancient Amerindian DNA. It is also the one which provides the longest mutation rate.

Considering that Xue 2009 is "old" (for this avant-guard aspect of this pretty young science), I find their choice of the Poznick rate quite a bit conservative. The Francalacci rate is the intermediate one of the three "recent" papers referenced and it is also quite close to the calibrated Méndez rate.

Personally I would choose the later without a second thought. As long as CF ends up being younger than 100 Ka, it is positively too conservative anyhow.

Using the Méndez (Anzick-calibrated) rate of 162 years per SNP, I get the following corrected estimates:
R1a/R1b split (R1 node): 33,000 years ago (CI: 26.0-42.5 Ka)
R1a-M417 node: 7,700 years ago (CI: 6.4-9.0 Ka)


These seem fair enough to me, judging on the fact that the core R1a expansion seems to originate in West Asia (at the very least for the South/Central Asian branch), what fits much better with a Neolithic frame than with the Kurgan one.

It also fits better with my previous estimates after due re-calibration of Terry D. Robb's full sequence Y-DNA tree, although my estimates are even older, especially after a second recalibration to adjust to the recent discovery of widespread H. sapiens evidence in South and East Asia c. 100 Ka ago.

In my understanding the R1 node is actually c. 48 Ka old (R1b: c. 34 Ka.), what, apportioning, yields a date of c. 11.2 Ka for the R1a-M-417 node.
