Starostin finds no evidence that the Komuz, Kuliak, Saharan, Songhai or Shabo languages are related to anything else.

Multiple Holocene Eurasian migrations into north central Africa

The AJHG has a new open access paper on the population history of Chad. It lays out a reasonable hypothesis for the sources and timing of Eurasian gene flow into north central Africa. Just wondering, though, if the authors considered the possibility that R1b-V88 may have expanded into Africa from Iberia? After all, the oldest instance of a probable R1b-V88 to date is from an Iberian Early Neolithic sample (ID I0410, Els Trocs, Spain, Haak et al. 2015). But I don't have a strong opinion on the issue at the moment. From the paper (emphasis is mine):

Understanding human genetic diversity in Africa is important for interpreting the evolution of all humans, yet vast regions in Africa, such as Chad, remain genetically poorly investigated. Here, we use genotype data from 480 samples from Chad, the Near East, and southern Europe, as well as whole-genome sequencing from 19 of them, to show that many populations today derive their genomes from ancient African-Eurasian admixtures. We found evidence of early Eurasian backflow to Africa in people speaking the unclassified isolate Laal language in southern Chad and estimate from linkage-disequilibrium decay that this occurred 4,750–7,200 years ago. It brought to Africa a Y chromosome lineage (R1b-V88) whose closest relatives are widespread in present-day Eurasia; we estimate from sequence data that the Chad R1b-V88 Y chromosomes coalesced 5,700–7,300 years ago. This migration could thus have originated among Near Eastern farmers during the African Humid Period. We also found that the previously documented Eurasian backflow into Africa, which occurred ∼3,000 years ago and was thought to be mostly limited to East Africa, had a more westward impact affecting populations in northern Chad, such as the Toubou, who have 20%–30% Eurasian ancestry today. We observed a decline in heterozygosity in admixed Africans and found that the Eurasian admixture can bias inferences on their coalescent history and confound genetic signals from adaptation and archaic introgression.

...

It is important to note that in this work we inevitably invoke Occam’s razor to support the simplest model consistent with our data; the history of the populations studied here, including the time and sources of the Eurasian admixture in Africa, could be more complex. aDNA from Chad and neighboring regions remains a challenge given the poor DNA preservation in hot climates, but future successful efforts in aDNA research could provide additional insights and reveal additional complexities not considered by the modern-DNA-based models favored here.

As of January 2017, over 600 samples have been collected by Matthew, in 16 villages, including five major ethnic groups, and smaller representations of many others. YSEQ has carried out Y-STR and SNP genotyping of these samples to identify those belonging to A00. Numerous other haplogroups are represented, both common and rare. We have found 90 members of A00, as well as a number of members of haplogroups A0, B, and R1b-Y7771, in addition to a great diversity of E haplogroup clades. Full Y chromosome sequences of four A00 samples have been completed.
We are in the process of funding our final major fieldwork trip, to sample Pygmy populations in several regions of Cameroon. We ask for your support to bring this groundbreaking research to a successful conclusion.

Internal diversification of non-Sub-Saharan haplogroups in Sahelian populations and the spread of pastoralism beyond the Sahara

Abstract

Background

Today, African pastoralists are found mainly in the Sahel/Savannah belt spanning 6,000 km from west to east, flanked by the Sahara to the north and tropical rainforests to the south. The most significant group among them are the Fulani who not only keep cattle breeds of possible West Eurasian ancestry, but form themselves a gene pool containing some paternally and maternally-transmitted West Eurasian haplogroups.

Materials and Methods

We generated complete sequences for 33 mitogenomes belonging to haplogroups H1 and U5 (23 and 10, respectively), and genotyped 16 STRs in 65 Y chromosomes belonging to haplogroup R1b-V88.

Results

We show that age estimates of the maternal lineage H1cb1, occurring almost exclusively in the Fulani, point to the time when the first cattle herders settled the Sahel/Savannah belt. Similar age estimates were obtained for paternal lineage R1b-V88, which occurs today in the Fulani but also in other, mostly pastoral populations. Maternal clade U5b1b1b, reported earlier in the Berbers, shows a shallower age, suggesting another possibly independent input into the Sahelian pastoralist gene pool.

Conclusions

Despite the fact that animal domestication originated in the Near East ∼ 10 ka, and that it was from there that animals such as sheep, goats as well as cattle were introduced into Northeast Africa soon thereafter, contemporary cattle keepers in the Sahel/Savannah belt show uniparental genetic affinities that suggest the possibility of an ancient contact with an additional ancestral population of western Mediterranean ancestry.

Genetic history of Chad

Daniel Shriner  Charles N. Rotimi
First published: 27 September 2018   https://doi.org/10.1002/ajpa.23711

Abstract

Objectives

The Sahel is a semi‐arid zone stretching from the Atlantic Ocean in the west to the Red Sea in the east and from the Sahara in the north to the Sudanian Savanna in the south. Here, we investigated the genetic history of the spread of Northern African ancestry common among Berbers, the Y DNA haplogroup R1b‐V88, and Chadic languages throughout the Sahel, with a focus on Chad.

Materials and methods

We integrated and analyzed genotype data from 751 individuals from Chad, Burkina Faso, Mali, South Sudan, and Sudan in the context of a global reference panel of 5,966 individuals.

Results

We found that genetic diversity in Chad was broadly divided by a north–south axis. The core ancestry of Southern Chadians was Central African, most closely related to Pygmies. Southern Chadians then experienced four waves of gene flow over the last 3,000 years from West‐Central Africans, Eastern Africans, West‐Central Africans again, and then Arabians. In contrast, Northern Chadians did not share Central African ancestry and were not influenced by the first wave of West‐Central Africans but were influenced by Northern African ancestry.

Discussion

We found that Y DNA haplogroup R1b entered the Chadian gene pool during Baggarization. Baggara Arabs spoke Arabic, not Chadic, implying that people carrying R1b‐V88 were not responsible for the spread of Chadic languages, which may have spread approximately 3,700 years ago. We found no evidence for migration of Near Eastern farmers or any ancient episodes involving Eurasian backflow.

The peopling of the last Green Sahara revealed by high-coverage resequencing of trans-Saharan patrilineages

...Outside Africa, both A3-M13 and R-V88 harbour sub-lineages geographically restricted to the island of Sardinia and both seem to indicate ancient trans-Mediterranean contacts. The phylogeography of A3-M13 suggests that the direction of the movement was from Africa to Sardinia, while R-V88 topology indicates a Europe-to-Africa migration. Indeed, our data suggest a European origin of R-V88 about 12.3 kya, considering both the presence of two Sardinian R-V88 basal clades (R-M18 and R-V35) and that the V88 marker arose in the R-M343 background, which in turn includes Near-Eastern/European lineages. It is worth noting that the arrival of R-V88 in the Sahara seems to have occurred between 8.67 and 7.85 kya (considering as an upper limit the time estimates of the last node including a European-specific lineage, while the lower limit is the coalescence age of all the African-specific lineages), refining the time frame of the trans-Saharan migration proposed in previous studies. The route of R-V88 toward the lake Chad basin probably passed through northeastern Africa rather than Arabia, considering the absence of R-V88 in the Horn of Africa. Interestingly, both A3-M13 and R-V88 European sub-clades coalesced in ancient times (> 7.62 kya for A3-M13/V2742 and between 12.34 and 8.67 kya for R-V88/M18 and R-V88/V35). So it is possible that both clades were widespread in southern Europe, where they have been replaced by the Y haplogroups brought by the following recurrent migration waves from Asia...

https://www.yfull.com/tree/R-Y7771/
